Hi,

I saw  the sites in showcase, most/all of them have removed the following copyright line: " DotNetNuke® is copyright 2002-2006 by Perpetual Motion Interactive Systems Inc. " at the bottom. Is that allowed to do that, or shall we pay for it?

If I undrestood your question correctly, show Copyright Credits is not compulsory.

the copyright line at the bottom of your DNN web site is mandatory and can be switched of in host settings ("Show Copyright Credits"). DNN uses the free BSD licence - so you can do nearly anything with the software except removing the copyright from the source files.
