I want to make some PDF's available for download only to members of a specific group. For this I created a new folder with the file manager and set folder permissions that only registered users are allowed to access it. However when I past the URL to the PDF document into a new browser I can still download the PDF directly and folder permissions are bypassed.

You need to create a new folder and use Secure - File System.  That way, the files can only be accessed from within your site (and will use the DNN permissions).
