how can i remove/disable the blue/red box whenever an object contains a link property.

I assume you are talking about object in the FCK editor you have applied links to.

Click on image and select image properties. Add a 0 (zero) to the border setting box.

If you are talking about some other object you can always add border="0" to the html of the object.

may I ask you again why Alternative Text is now showing but in the editor is shows.

 on a linked image, the popup text is used from a instead of img tag.
