I have narrowed this down to the HTML module not working on all child pages of one certain parent page, moving them out from under that parent did not make a difference. As far as the cache setting is concerned they are all already set to none specified but that does lead to an issue with the fact there is nothing in the module cache provider under host settings. I know that was there before the upgrade.

I finally found the issue after trying to closely compare one of my sites that works fine and I eventually found the following missing from my web.config file for some reason
