We upgraded a site from 4.9 to 5.6.1 and updated the Link Module to 4.0.1

They used the Links module to link to files and pages on the server.

After the update, the links to files throw a 404 error.
When we try to relink to the files the only option in the File Location drop down is Root ... we don't have access to any sub folders. If we upload files through File Manager and place them in the Root, I can see them in the File Manager but not in the list of files available under the Root in the Link Module.

Links from the Link Module to pages within the site work fine and we can see all of the pages when we create a link.

Links created in the HTML module work okay.

Any idea what the problem may be?
