please check Scheduler history and Admin > Event Viewer for issues being logged during indexing.

this sounds like a concurrency Problem or interference with other processes (backup, Virus Scanners).
I'd start to decrease frequenzy of search indexer Job, e.g. run it just once every 10 minutes.

There seem to be an issue with file access on your server. Search uses file based Lucene.Net, which seem to have errors writing the files.
