After installing a new DNN portal in www.mydomain.com/myfolder I received the following error when browsing there:

Description: An error occurred during the processing of a configuration file required to service this request.

Please review the specific error details below and modify your configuration file appropriately.
Parser Error Message: Section or group name 'data' is already defined.
Updates to this may only occur at the configuration level where it is defined.

I assume it happens because there is already a DNN portal installed in the root, and the new web.config file inherits from the existing one.
How can I solve this?

Your assumption is correct. The child site is picking up the contents of the web.config from the parent site. You can log onto the main site as a host and create another portal.

Would this result in the new portal to be added to the database of the first?

Both need to remain seperated, and I'd even prefer a solution where I wouldn't have to touch the old portal.

Isn't there a way to disable of bypass web.config inheritance?

did you find a way to stop the inheritance? I have an SBS box with remote and exchange web sites that need to not use the dnn web.config. It would be great if someone knew how to stop it,

No, I didn't manage to disable the inheritance.

I think I solved by installing the portals on the same hierarchy level instead of as parent-child.
