You know you can create lots of skins for a single site.
Here's how I would do it..
Make one page you name HomePage, then create other pages without the flash called SitePage (or whatever, this is just an example)
Then, in the Admin/Settings page, you set the SitePage for the complete site, then go to the home page of the website and using the Page Settings option, set the HomePage skin for that page only.
That's how it's done.
And you might want want to create a simple page with just the content pane and call it SiteAdmin or somethign similar, and set that in you Admin/Settings - Admin Page.. that's what we usually do when we want to have a manageable layout when in admin mode.
