Okay, just to make sure we are talking about the same here:

In a default 4.5.1 install I add 2 TEXT/HTML modules (to the bottompane), one with the align=left and one with align = right set in the controlpanel.

If I do so the text in the module aligns correctly both in FF and IE.

It might be that the module inherits a CSS align from your skin and since the align from the controlpanel is not CSS layout, the skin's align will overrule the controlpanel alignment.

I have got the point for module alignment from the control panel.

The CSS definitions can override these settings. E.g. if you have p {text-align: left;} in the skin.css then the module settings will not apply.
