I cannot apply / preview skins on any of my portals except default skin. When I try to parse/load skin it throws following error message on all the portals.

Could Not Load Skin: /Portals/_default//skins/dnn-gray/horizontal menu - fixed width.ascx Error: Parser Error: It is an error to use a section registered as allowDefinition='MachineToApplication' beyond application level. This error can be caused by a virtual directory not being configured as an application in IIS. (c:\adminpage\comadmin\web.config line 38)

Where should I check ?

I assume you have established that it is not a skin related issue. as may be you have tried number of different skins. Can you put the skin folder in the portal via ftp and parse it see if it gets parsed?

It sounds to me that your portal is not setup correctly.

I've parsed it and everything went fine. Can I know what do you mean by putting the skin folder in ftp and then parse it. I've parse in my live website

I thought may be you had upload problem. which means you could upload via ftp and then parse the skin

However, it looks the problem is something else.
