Inspecting my Skin with the Firefox addons Web Developer Toolbar and Firebug, both tools show me that there are two CSS files for the skin applying: skin.css (with lowercase latter) and Skin.css (with a capital letter S), while both are located in the same directory (Portals/_default/Skins/OurSkinName/skin.css vs. Portals/_default/Skins/OurSkinName/Skin.css). This confuses me. Can someone explain that to me?

First obvious question - Dou you actually have two files in the folder?

You probably have duplicate links to the css file in your page.

Some skin designers forget to take their hard-coded links out of the skin, and DNN automatically puts one in the head.

If you are on a Windows OS (and that is a safe bet), then there are not two files with the same name in the same folder.
