If I upload a skin via ftp and just put it in the skins folder it will show up on the skins page of a portal. Is there any advantage to uploading the skin thru the portal vs. ftp. Or is the portal just a way to allow admins to upload skins without needing an FTP account.

HTML skins get parsed during upload and in DNN 5 the files get registered. if you need to use ftp, I suggest uploading to /install/skin and browse to /install/install.aspx?mode=installresources.

In otherwords, plain FTP will work for ASCX skins on DNN 4.x but otherwise you need to use the DNN skin installation process.  Once an ASCX skin is installed though, you can edit a file and upload just that file over the top of the old one.
