I thought that the admin template was always used to create the admin menu items when creating a new site. However, in V5.5.0 if you create a new site template by exporting from another site. The new template contains all the admin menu items.

It appears that the template selected for the new site overrides the configuration of the admin.template.  If this is the intention, then is the admin.template only included in the install package for backwards compatibility with site templates built with older versions of DNN?

AFAIR you're correct, as since early 5.x releases the admin menus are now "normal" pages i.e. can be changed, hence they are part of the import/export template. The admin.template is for initial install of portals without a custom template.
