I reinstated an older vertical menu skin that was ok with DNN V5 for now to try and solve the issue. On IE8 the menus work fine and cover the modules, on Firefox4 the menus go under the modules again.

With the amount of people I have seen with this problem googling for it this is a serious workstopping bug with Z-index inconsistencies between the core and skins. Even a std DarkKnight megamenu has this issue. DNN people please fix this bug.

Again, in order to assess & help fix the issue you'd have to share your CSS.

The problem we've found with every install of DNN 6 and menu issues is line 231 in the default.css. Take all the content out of .DnnModule and upload. Should read .DnnModule {} after editing. No idea why that is in there as it causes us havoc with every install and menu we do. Instant solve.
