I took a SWAG at it and it was right. (Scientific Wild-Assed Guess)

There are child portals on the site and they were all using the same skin.  So, I ran Chris Hammond's code using all portal ID values in the Site Management display for Host.

With those instances of page-level skins removed, the red X next to the skin in question showed up and I removed it.

There may be some other input, however, to make this a full answer but it looks like removing all page-level instances did the trick.
