How do you change out a logo image from the logo pane? Are all images in the logo pane imbedded in the skin? If so, how does one changeout the imbedded image?

that is just an implementation of the logo skin object which just reads the site logo image used via the admin->site settings

are you talking about the social icons in top right area? it is a text/HTML module, which displays a couple of images with links on top, you may easily extent to suit your needs.
