What is the simplest way to modify a skin? For example, if there is a search bar or logo that I want to get rid of, how would I go about doing that?

Similarly, if the logout button is in the bottom right corner, how could I move it to the top right corner?

The easiest way is to modify the .ascx file. You can find this in the /Portals/_default/Skins/SKINNAME folder. I would make a backup of the file first.

Do I need to download some program to access the .ascx files because write now when I click to open them I get a message saying: "Windows can't open this file. To open this file Windows needs to know what program you want to use to open it." Or if not, what already installed program do I use to open it with? 

Do I need to know HTML to change these ascx files?

You can edit the file with any text editor like notepad or notepad++.

Yes, you will need to know some basic HTML to know what you're doing in these files. Once you make a change and save it, you can setup a test page on your site that uses that skin and you can just refresh your page and see the changes you just made.
