I've installed a portal skin under the folder 0-System/Skins and 0-System/Containers. When I go in Manage -> Themes I can see the loaded skin and I'm able to set it but when I open a page I can receive an error a skin error about missing the selected skin on 0/Skins folder.

To fix this I've copied the skin and container also in 0/Skins and 0/Containers directory but now my skin and container is duplicated.

Now if I delete them from 0-System folder the skin disappears from Manage -> Themes and if I delete them from 0 folder the skin is not correctly showed, then to make all work fine I'm forced to keep them in two folder.
Can anyone confirm that it is a DNN9 bug?

I have this issue as well since DNN9 came out. I normally put my Skin and Container folders in the portal root folder but this no longer works as you describe.

The issue has been closed, but I think as it is a duplicate of another bug, not sure which one though.

I'm having this issue in DNN 8.3 and 8.4. Does anyone know when this bug was introduced?
