Also, when you edit any text with the FCKeditor you can designate any text as a hyperlink to create a popup or a new window, just highlight the text in question and click on the chain icon (next to the anchor).  This will let you specify the URL and on the second tab called "Target" you can make the target be a popup or a new window.

If your hyperlink appears in a module that does not use the FCKeditor, then the method shown below may work for you.
