What's the preferred method for renaming a module and its definition so that your modified version does not conflict with the install version on a site?  I know these names are kept in the manifest file, but wanted to know the best way to handle renaming them.

I would prepare completely different set of modules.  For example, in the DesktopModules folder, you have a folder(module) called "HelloWorld".

1. Copy the folder and paste it into DesktopModules folder and call it "HelloWorld2". 

2. Go Host>Module Definitions > Create Module Definition

3. Name it "HelloWorld2" and folder name is of course Helloworld2.

4.Create control and point to the DesktopModules/HelloWorld2/view(or whatever).ascx

At least that's what i do for module testing. As long as the folder name is different, and rename the module definition, it should be ok. If you have a customized database table for the module, you might want to make another set of table as well.
