Isn't it better to upgrade with the install version? It will ensure that all the files are updated and will not
override any new files. Is there any advatages to use the upgrade version?

there are 2 differences between install and upgrade packages:

  • upgrade package does not contain web.config file (not to overwrite existing one), only release.config, to be used as a template for new web.config
  • upgrade package does not contain pre-installed module packages

If you want to upgrade all modules as well, use install package, but don't forget to backup web.config (and never forget to backup install files and database before any upgrade.

Did you mean to say that "upgrade package does not contain pre-installed module packages"? ,
or did i misunderstood?
