This may be an issue with your skin - can you try using the IE Developer Toolbar or FireBug addon for Firefox ? If you would like some help and the site is publicly available please let us know. If not, a more detailed description of the issue (with any suspicious markup/css) would help greatly!

DNN has been doing this for a long time.. I'm not sure, but it may have started with the dnn_align classes that were added to try and make module alignment works.

Basically IE centers a lot of content that FF still leaves left. I'm always having to force table cells to the left to make thigns display properly and then I pretty much have to not bother with the module alignment options. I've been assuming that something will eventually be sorted out in the core.
