We have issues similar to this one when adding custom modules to our portal we often get timeouts that cause mayhem!

 

What version are you running, module timeouts were addressed recently in 4.9 (http://support.dotnetnuke.com/issue/ViewIssue.aspx?id=7028&PROJID=2) , and the suggested additional work on that item was done as part of 4.9.3 (the issue you listed  @ http://support.dotnetnuke.com/issue/ViewIssue.aspx?id=9584&PROJID=2 ).

please note, theres also been some work done that will come as part of 5.1.0 (http://support.dotnetnuke.com/issue/ViewIssue.aspx?id=9010&PROJID=2), though it's intended for batch installs, not single module installs
