We just upgraded to the latest 3.x release.  We have some announcement modules that link to files in the portal.  When you click on any of the "read more" links to view these files you get the error "You Do Not Have Permission To View The Requested File."  I have found that you can correct this error by going to the "File Manager" and giving "All Users" view rights on the folder containing the file.  However, we have tons of announcement moduled and going to each folder in the site and setting the view permissions to "all users" is not viable now or for future manageability.

How should we deal with this?

you should move all documents available to the public into the appropriate folders, this is part of the new secure folder addition.

We have a couple thousand files in the 50-100 portals that we host.  Rearranging the folders for all of these files and updating the appropriate links is not a viable solution for us.  Is there any other possible solution that we can look at?

you might try to add/alter folder permissions in the database, but I have not yet figured this out.

Yeah....that is our next step.  This just seemed like an issue that would be common across the user base, so I though that there must be some sort of fix in place for it.
