The custom module I am developing for our page needs to receive an employee id to decide which employee profile from our HR database to display. Basically everything works fine when manually typing in the ?eid=3 for example in the URL bar. Now how can I enable our staff to create such links their own? The insert hyperlink dialog does not offer the possibility to add parameters to an URL..

The link dialog is build without that functionality. However, the fckeditor has the ability to allow custom plug-ins. Check www.fckeditor.net to get help on how to build your own plug-in (You need to know some javascript)
