To remove a file from the list of documents, I choose to edit that file, and then select delete.  However, a copy of the file I uploaded is still exists in the portal directory where I originally uploaded it.  Is there a way to make the delete remove the file from the portal directory as well as from the documents list?

Please be aware, that Documents manages "file pointers" only, to files, which are stored in common file system, accessible by (by nearly any) module.

you might try Repository module, which manages its own file store.
