I would always recommend the latest version - previous major branches (such as 5.x) are only supported for 1 year for security fixes when a new branch (such as 6.x) starts. We make a lot of effort to ensure that we maintain compatibility with previous releases so most existing information is valid (except in the case of the UI which changes) - you can read whats new for developers for 6.0 at http://www.dotnetnuke.com/Resources/Wiki/Page/DotNetNuke-6-Developer-Quick-Start.aspx and for 6.1 at http://www.dotnetnuke.com/Resources/Wiki/Page/DotNetNuke-61-Developer-Quick-Start.aspx

If you are using IIS for your webserver then choose that option. Otherwise WPI will install an express web server.

I prefer running DNN on IIS as it can run all the time, not only when web matrix is running

Chris is wrong, Microsoft Web Platform Installer does NOT install DNN using IIS express, but WebMatrix does. if you want to install DNN in your IIS, web platform installer will be the easiest option, but I suggest creating a blank database and a sql server user with DBO permission manually yourself (in SQL Server or SQL Server Express), instead of using userbased instance in SQL Server Express.
