Since we upgraded our Intranet site from version 4.09.04 to version 5 (now at 5.04.02) I have been seeing this problem with a script that is stalling. At first I thought it was just the Reports module (when you click the link to test your query) but now I notice that it also happens when you are adding a new page. I click to add a new page, give it a name and title and then when I click the dropdown to select a parent page, the page freezes. After about 10 -12 seconds the script completes and at the same time I get the IE box that asks if i want to "Stop Running this script? Yes or No". Whether I click Yes or No, it freezes again for 10-12 seconds and then releases and all is fine again. I can't seem to figure out what script is running that is getting stalled and I can't see an error in the event log. I have gone through the modules and updated every one that I could. They all seem to be working fine.
Has anyone seen this before?

Do you have any custom javascript in your skin?

No custom java code in the skin. It is a pretty simple skin and I am using the same one on our test server with no problems. I have been comparing system files on the two sites and can't seem to find any differences. When the stall occurs, the CPU on the workstation shoots to 90 - 100% before the script error appears so I think it is a local script yet I have Java debugging turned on and the debug window never appears when the error happens. It is a strange problem.

EUREKA!!!
I have solved this problem and it was something that I never considered before. We use Active Directory for authentication it pulls all of the AD groups into DNN as Roles. We have a TON of groups and the list was very long. It seems that DNN 5 must enumerate these through a script when performing certain functions (like adding a new page and choosing the parent page). I went into the database and deleted the records in the dbo.Roles table for all the groups that I didn't need for setting page and module rights. I must have removed 30 or more and my scripting problem VANISHED!  The more roles I remove, the faster it gets.

Hopefully this post will help others that come across this problem.

WELL, THAT CELEBRATION WAS SHORT!
I see that all of the groups have come back into the roles. It seems that when a user connects, any groups that they belong to are synced to DNN Roles. I have sent an email to the AD Autologon developer to see if there is a solution for this. Hopefully there is a way to filter the groups that are synchronized to Roles so that we don't have the entire list being synced. At least I know what the problem is now, if nothing else, I can write a script that removes the groups we don't need and have it run every hour to keep the list short.

Maybe someone else has a better idea.   -MP
