I have deployed a module in my customer site. I have now made some changes in the source code. What is the recommended method to update the module on my customer site. 


The module source code will be available under  DesktopModules/MycustomModule  (MycustomModule) is the name of my  custom module)


1) Do i need to delete the module(and hence the source code by choosing the option to remove the source code) from my customer site and then re-install it again? ( there is no script in the uninstaller/installer script file)
2) Is there any way i can just upload the file to my customer site via file manager?

The standard process would be to install this as a n updated module, simply updating the installation package with the new/updated files and installing that over the top of the existing module.

though you may simply copy modified files via ftp to the client server, the preferred method would be creating a new package (with incremented version number), which gets installed by the client like a new package (without uninstalling previous version), automatically replacing updating files and performing the necessary database changes.

I also have a couple of questions regarding this.  if the source files have been renamed - will the old files still exist?  Secondly, how does dotnetnuke know that the package is in fact an upgrade and not just a new module?

if you rename files, in DNN 5 you need to include the old files in cleanup section of the manifest to be removed, see Events or FormAndList module for example.
