Are there any current or ongoing problem in upgrading from 4.09.05 to the newer versions? I've seen a couple of threads talking about that, but have not really seen this question answered. I just did the upgrade from 4.07.00 to 4.09.05 and had no problems, and I did it all in the FTP.  I am assuming I can do the same from the newer versions. Is this correct?

The upgrade process will likely be the same, assuming you used the UPGRADE package when you performed the upgrade.

I would also recommend upgrading straight to DNN 5.4.4 when you do upgrade. Backup the site/database of course. I have no troubles with any of my sites running on DNN 5.4.4

Ok, here's where I am at with this upgrade,
Thursday, I upgraded from 4.07.00 to 4.09.05 and had no problems at all and did it via direct FTP, so I did the 4.09.05 to 5.4.4 upgrade last night (direct FTP again), and the ending result was a runtime error that I was unable to clear up, so I reversed it back to the previous version. The runtime error remained, so I got the idea to go in to my Godaddy and run the automated upgrade from there. and it cleared the runtime error, BUT it also went back to the 4.07.00 version which is where I was at before I started with all the upgrades. (Weird)
So where I am at is, the site is working, but with the original version it started with.
Any ideas why the upgrade gave me the runtime error?

you should redo at least the upgrade to 4.9.5, this will provide you with a secure and stable version for now.
