I am getting the errors below however, the portal is up and running on the new version 05.06.00 but I want to be sure that the errors wont cause future issues.

I would try installing the Document library module via the Host/Extensions page and see if you get a more detailed error message, that will help in tracking any issues down.

verify in the database if there are any tables/stored Procedures created for Document library. All of them have a xsdl_ prefix, for example xsdl_UpdateFolderDNNRoleAssoc. If these do exist, you need to delete it from database before installing the module again. delete all stored procedures related to DNNPro DocumentManagement: all of them have a xsdl_ prefix, for example xsdl_UpdateFolderDNNRoleAssoc. Then delete yoursite\DesktopModules\XSDocumentLibrary\ folder. Now install DNNPro DocumentManagement using Host->Extensions->Install Extension Wizard
