So, I've got a bit of a bizarre issue. Admittedly, it's probably because the site wasn't built with DNN best practices in the first place, but the shop I'm at had never used DNN before when they built the site and we haven't used it since either. So, literally this one client is the only client that has a DNN website for us. Well, some functionality they want made looking like updating from 7 to 9 look reasonable. So I've updated the development testing site to 9, as a way to prep for when I'm going to update the live site.

Here's the problem, it's now impossible to get to any admin area if you don't go directly to the URL. Like, /admin. The menu just doesn't show up correctly. Looks like a javascript issue, I'm betting something that DNN is expecting isn't getting loaded correctly. Depending on the page, I either get a "window.top.dnn.getVar is not a function" javascript error, or a "TypeError: Cannot read property 'value' of undefined." Both of these errors do not occur at all on the current live site, so I feel pretty confident in saying that the upgrade and the new menu are having issues. I can provide screenshots if necessary.

I had this error with one of the pre-release versions (9.0.0.994), but after installing the next nightly build (9.0.0.996) it worked fine, also with the released version (9.0.0.1002). So first thing to do is please check your (exact) version (by checking the version of dotnetnuke.dll in the bin folder).

Second thing I would try to do: Upgrade your DNN 7 version to 7.4.2 (if this is not the current one), then to 8.0.4 and then to 9.0.0 (which I would not recommend in a production environment at the moment, better wait a while until some bugs are fixed and then upgrade). After each step, check if everything is working fine, and update your extensions as well. Of course: All in a testing environment and not on the production site. When all is running there, redo the upgrade steps on your production site (documentation of the steps in the testing environment seems to be quite necessary ;-))
