How I can use ClientResourceManager to register css and js files on every page? I don't want to make the user include a module on every page, I'd like something more graceful than that. Any ideas?

if you want it on every page just add it to your skin i.e. take a look at any of the ascx files in the Portals\_default\Skins\DarkKnight folder and you'll see the DnnJsInclude and DnnCssInclude tags being used (these are wrappers for client resource manager)
