When I go into the Media Module Settings and try to use a file on the Standard File System I get the message "You don't have permission to see the files on the site ". I have tried this logged in as a SuperUser and as an Administrator. Please help.

Are you able to supply some screen shots or anything? Perhaps some specific steps that you took to get that errors? Also, what version of DNN and Media Module?

go to Admin > File Manager, select root node and enter folder properties (right click). save it.
If this doesn't fix your issue you may download http://dnnscript.codeplex.com/release... and run in Host > SQL.
Restart DNN afterwards-
