I've just recently downloaded and installed DotNetNuke 3.2.2.  I'm very unfamiliar with the package, so hopefully this isn't an obvious item...

I set up some links on my Home page of my portal.  I was just playing around and later deleted the module that contained the links on that page.  A little later, I was looking through the database tables (familiarizing myself with how it's put together behind the scenes - I'm a developer also) and I discovered that the links I had entered were still in the database, in a couple of tables.

Is this expected?  I could see keeping the data around if there were a mechanism to select previously-entered links into a new module (say, on another page, or something), but I couldn't see how to do this.

Is it expected that one should delete all of the links from a Links module before deleting the module itself?

This is actually a feature!  The module you deleted is currently sitting in the "Recycle Bin" which you will find located under the Admin menu.  When you permanently delete the module, those table entries will be deleted along with it.
