I am using the news feed (RSS) module version 4.00.00 in the center pane. The feed is pulling correctly, but when I have the feed set to default.xsl, which is the one I need to use, it moves the content from the right pane into the center pane. If I change the setting to vertical or horizontal scroll, the right-pane content stays where it is supposed to. Is this something that will be fixed if I upgrade to version 4.00.01?

Prolly not unless you report it.  I've not seen that issue, myself.
