I'm running 5.5.0, and it is an issue for me.  I've never been able to get a satisfactory answer on how to eliminate it.
I have caching set to 'memory' and these files are still created.

On my site, which is quite busy, it seems to mainly coincide with cache cleanup scheduled task running.  Make sure that runs on only one processor (with community edition, you need to manually edit the webservers table to make this work correctly)

It also happens when I upgrade modules.  It causes the site to have a MAJOR pregnant pause for about 30 or so seconds while the timeouts occur, then it passes.
