Dan, can you setup a separate fresh install on your production server for testing of users? My thoughts at this point is that somewhere something got hosed in the upgrade and that's what's causing your problems and a fresh test install would confirm it.

Of something getting hosed during the upgrade, I have no doubts!  Good idea, a seperate install will rule out/in AD problems!  I'll try a seperate portal and seperate install.  Awfully busy here, so I'll try to fit it in between other projects...

Dan, I sorted out the DailyComic error that you're seeing. Check the forum on my site on how to fix it.

Thanks, I removed those entries... Will wait to see if the error messages go away.   Have you figured out what exactly is the EventQueue?  I have quite a few entries in there...

Anyways, I did try to create another portal for testing the authentication problem, but keep getting "Error creating Profile Definitions" whenever I try to create a portal.  So, yet another error to track down. 

I haven't had a chance yet to set up an entirely different server, maybe 4.5.2 will come out and fix the problem?

Pretty much what it sounds like it should be. I don't know all the uses and how many are there permanently but whenever a module is uploaded if it has a Business Controller attached to it an entry is added to try and run an upgrade. This done because in the case of dynamic assemblies there's nothing to run until the app is restarted and the .dll is created.
