there is no problem to run multiple web sites in IIS, if you are using host headers to distinguish calls for both sides (except on Win XP pro).

Ideally I would like DNN to run on port 103 rather than 80. Is there no way to get DNN to run smoothly on a non standard port?

there is, but i think your issue is with isa server, not with dnn.

I disagree, some of the links in DNN do not add the port number to the URL and some do. As I say, most of the portal is working as it should be

You are biting your own tail. If you want DNN to not use port numbers in any url, then run DNN on port 80. If you do want DNN to run on a different port, you have to accept the fact that it will generate portnumbers in urls on some occations. Your infrastructure should be able to handle that.

Dont worry though, sebastians suggestion should work for you;

run the dnn site in iis on port 80. To make this work, you HAVE to set hostheaders in ALL websites in iis that share the same IP address. Alternatively, you can add an extra IP address to windows and have the DNN site listen to that ip address

AFAIK DNN's ability to run on a different port number is mainly geared towards local host development on different port numbers
