You may use this check list, and make sure to use proper ASP.Net version for each DNN version (1.1 for DNN2/3, 2.0 for DNN4, 3.5 SP1 being installed for DNN5).

I would advise against using that checklist, since it renders my site unusable! removing all the .vb files breaks dotnetnuke!

as described, deleting .vb files applies to upgrades from DNN 3 to 4 only - and not for 3rd party modules - prior to unzipping DNN4.
