Ok i think its safe to say that im getting confused about the workflow...

is it safe to assume that after designing the skin layout ( IE the panes and css) youll go in and create pages off of that skin and then those pages will populate into the sites navigation via the [NAV] token?

For a clean new site that's true, but you can apply a skin to an exsiting site too and in that case NAV will show a menu with the pages that already existed.
