You may use the following:

Clear search tables (Not sure up to what DNN version it is good):

delete SearchItemWordPosition where SearchItemWordId in (select SearchItemWordId from SearchItemWord where SearchItemID in (select SearchItemId from SearchItem))
delete SearchWord where SearchWordsId in (select SearchWordsId from SearchItemWord where SearchItemID in (select SearchItemId from SearchItem))
delete SearchItemWord where SearchItemId in (select SearchItemId from SearchItem) delete SearchItem

Clear eventlog

TRUNCATE TABLE eventlog

Clear Site Log

TRUNCATE TABLE sitelog

please always use variables in published scripts:

go to SQL in Host menu and paste/run each of the following statements:

TRUNCATE TABLE {databaseOwner}{objectQualifier}EventLog
TRUNCATE TABLE {databaseOwner}{objectQualifier}SiteLog

For clearing search tables, please read here: http://www.deutschnetnuke.de/AboutDotnetNuke/V3V4TippsTricks/Suchindexlöschen.aspx

I agree that clearing the logs will likely solve your problem. Once you get some space freed up, download and install the Scheduled SQL Jobs module from Iowa Computer Gurus at http://www.iowacomputergurus.com/free-products/dotnetnuke-modules/scheduled-sql-jobs.aspx. This will take care of the job on a regular basis for you. Good luck, and let us know how it turns out!

 Sebastian,

Do you think the search tables cleaning script I posted is wrong?

Yehuda, I don't think your script is wrong, but in this case, simply truncating tables or delete unconditionally will be much faster (and have no risk of timing out). Subqueries are not optimal from performance point of view, if possible replace it by joins.
