This is on a 5.6.1 live site so it didn't get fixed on that release. The steps to reproduce it are explained in the first post.

From my research and testing it appears to be a two-step issue. First one, the file manager would always choose the first file listed in the manager. Second, it would not build the /LinkClick.aspx?fileticket=GUID link correctly, instead linking directly to portals/0/folder/file. I have updated the radeditor on my dev box to the editor found on codeplex http://radeditor.codeplex.com/ which seems to have resolved the second problem but the first one (described in first post above) persists.

I just confirmed that in version 5.6.3 the issue with RadEditor always choosing the first file listed in a secure folder is fixed . However, click counting for the secure file still does not work. Click counting does appear to work if the file is not in a secure folder though.
