DNN had it own role based File Management where you have to set read and write permissions for each portal folder.  You want find it in Administrator.

I have done that for every folder. It now lets them Upload new file but then gives the error: You do not have sufficient permissions to write to folder

there might be limitations of file system permissions for the asp.net account as well, besides folder permissions inside the DNN admin file manager.

I have checked, the ASP.Net account has full control and the AD user group has modify, read, write on the folder and it's subfolders. To recap: I have set the permissions to View, Add, Copy and delete on the folders in Admin-> File Manager Have set the File permissions on the folders to everything but full control for the ASp.Net account, the AD user group. the IUSR and network service accounts. Web Authors get the option to "upload new" but when they "upload selected" they get the error You do not have sufficient Permission to write to folder X. HELP!

Have you only set the permissions on the basic folder on the DNN File Manger?  Then the user only have the permission for this folder, you have to set in DNN Filemanger the permissions for write to each folder.
