Try a "Synchronize" recursive in Admin/Files and Host/Files.

If it dont resolve the problem.

Analyse the files and directores tables in yoour db.
And correct the bad entries if present.

(first make a db backup !)

go to FileManager in Admin menu and click "Sync Files and Database" in top right corner with "recursive" enabled. Go to Host Settings and near the end of the page make sure, "Auto File Sync" is enabled as well. HTH
