Seeing the Tag field for the first time now that we've upgraded to 5.5 (Maybe it was there in 4.9 but didn't see it)

Where do you set up the "master list of tags"?

From an SEO standpoint, is this as good as it looks in that it gives the indexes a way to see what pages go together on the site?

please use Taxonomy module in Admin menu to edit list of tags. AFAIK this is not connected to SEO.

no, for internal search or you may use tag cloud module by Ingo Herbote: http://dnntagcloud.codeplex.com/
