Hey Joe,
I have fixed the problem based on the aliases but there is some wierdness going on and I guess it's to do with the upcoming default alias.

With the following:-

mydomain.com
sub1.mydomain.com
sub2.mydomain.com

I get the error, I hit return to the application and with /Default.aspx - the pages open fine.

If I change to:-

mydomain.com/
sub1.mydomain.com/
sub2.mydomain.com/

Then nothing works.  I receive the error (could be different not checked) but none of the address work (e.g. mydomain.com/Default.aspx).

Using a slash on one or both of the subdomains fixes everything:-

mydomain.com
sub1.mydomain.com
sub2.mydomain.com/

now all address work and no errors are raised:-

I am running a copy of this site in a live environment with the following aliases:-

mydomain1.com
vet.mydomain1.com
mydomain2.es
www.mydomain2.es

This is also running 5.6.0, but with ASP.NET 3.5 and I have no problems with the site addresses
