The duplicate issue is not about duplicate sites but about having duplicate skins in the /portals/_default/skins and /portals/0, etc, folders. Worth checking if only to eliminate that as the source of a problem.

LOL ... if you can get your site upgraded to 5.6.3 via the upgrade path, much of the rest is fairly straightforward except maybe the z-index issue.
