I didn't quite understand what you mean by

I see there is a net35.config and a net40.config in that folder.  But I don't know if you mean I would have had to merge that with my current web.config.

I actually set IIS to use .net 4 before running the upgrade (well, after it failed once :-) )  It seems easier to install the updated .Net framework on Windows and set IIS to use it before running the update.
