it is up to you to keep data being stored in a separate database and take care of upgrades on your own or use DNN database and use connection string and other support of the framework.

Thanks guys for the answers. Here's a little more detail on what we're doing. I've got a webservice that populates a database. The data in that database is then used to display on a site. I'ld like to tell clients here are the database scripts run them against your DNN database and store your content there- to avoid having to maintain two seperate databases. Again, I'm not sure if this is correct procedure- based on Sebastians answer it's the users choice.

The content I mentioned needs to be searchable on the site. To test search capability in DNN, I installed the RSS module (going to install the blog module as well). Based on what I've been reading, DNN indexes the content. However, I took a look at the DNN's database search term table and I saw nothing that resembled terms in the RSS feeds. This is why I was asking about where the content is stored in the DNN database. I also tried to look for the individual RSS story contents in the database and I saw nothing. Where are individual blog entries stored is another example. In the database under a specific table? I am going to install the search module and see where that takes me, maybe there are more settings that I need to set in there.
I hope this clarifies my question a little more.

OK I had a lengthy response that did not get posted! Here's our situation in a nutshell. I've got a web service feeding data into a database that in turn gets displayed on a site. Right now we distribute our database with the web service and have users install both. I was wondering if I could just give them them the scripts and have them install the database tables in the DNN database to minimize maintaining two databases and based on Sebastians answer its the users choice.  
Search is important to our clients. To test search capability I installed an RSS module, I will also install a blog module, now according to my readings I need to install the search input crawler to index the content? Still need to read up on that. But I wanted to know where the actual content is stored? Where each individual RSS story, or blog entry is in the database? Or is it even stored in the database? i tried to sedarch for RSS content in the database and found nothing.

You may easily store your data in the DNN database using a sql script being executed upon module install, i.e. the only thing your user has to do would be installing an extension via DNN UI.
Regarding search, the search crawler is already built in, your content will be indexed, if your module supports interface iPortable, i.e. implement a method, which is passing the content to the crawler (check out the Wiki or module tutorials on www.adefserver.com).
